The story begins seven years before the Fantasy VII events and follows Zack Fair, a young and ambitious soldier agent Shinra.

Zack has the task of finding a disappeared-class I-class agent, named Genesis Rhapsodos.

But, as his adventure is carried out, he discovers the dark secrets of Shinra's experiments and monsters they create.
